You add a 2nd layer by duplicating the mesh, scale it, and modify the UV.

a quick question, do you have any suggestions for modifying the rig to suit a skin that uses a 2x2 dimension for the eyes, instead of the normal 2x1?

You can just increase the eyelid opening and scale the iris.
